Free space not consolidated

There are several factors that can prevent the free space on a disk partition from being defragmented:

A fragmented paging file. See Why doesn't Diskeeper defragment the paging file? for more information.

A large number of directories on the partition. See Why doesn't Diskeeper move directories? for more information.

On NTFS partitions, a portion of the free space on the partition is reserved by Windows NT for the Master File Table (MFT). See Why doesn't Diskeeper defragment the Master File Table for more information.

Permissions are set in such a way that Diskeeper cannot access some of the files See Permissions for more information.

It is important to note that having all of the free space in a single, contiguous piece provides very little (if any) performance benefit. Free space fragmented into hundreds of pieces may impact disk performance, but free space that is in a few pieces should not have any effect on the performance of your partition.
